it says that the shims go on the bottom half of the transmission casing, but the honda parts guy showed me a diagram showing that the seal actually goes on the top half of the transmissin case?
Does it matter which one its on? thanks

yes. and according to that article i showed you guys... it assumes that there is no shim in the bottom half of the transmission housing (the clutch side), but according to this diagram on acura, there is a thrust shim that needs to be installed.
So.. do I need this shim (part # 9 on diagram)?? and last question, my feeler gauges are in inches, does autozone sell feeler gauges in mm?? thanks

that diagram is a generic diagram
what year is your trans case?
are you using the roller bearing type or the sealed bearing type for your diff?
#9 is only used in conjunction the older style differential bearings

In the picture, that's not the bottom of the bellhousing. It's actually the cover.

i just popped my differential out of the gsr tranny case. on the transmission housing, after i popped the shims meant for the preload for the original bearing, there seems like there is a c-clip shim, but when i tried to remove it, i realize it is something that is part of the transmission housing. Is that correct? I shouldt try to remove it right?
I kinda knicked it while trying to remove it. Do you think that might cause any trouble in the future? It seems as though the bearing sits on it, but doest spin on it, so i'm thinking its still okae. Thanks
