Default frying ecu

ok well i just finished putting my ls/vtec in my 95 gsr. And i go to start it and it sounds like two spark plug wires are crossed. So i check the firing order and its right. So the other night i put my friends ecu in it with crome and still runs like that. I put the computer back in his car and now his car runs like that. So now my car is frying ecu. So i go on a hunt to find a wire touching something. I look under the driver side kick panel and there are a couple wires twisted together and they are not taped up(car had an alarm). The wires were in the big plug by the auto cruise box thing. The wires were a black one w/white tracer, black w/red tracer and like a teal colored one w/red tracer i think. So could any of those wires cause it to do that to an ecu. I have already fried an ecu with hondata s300 and a ecu with crome so im pretty pissed. So i would appreciate any help
