I got my block back from the shop and I was cleaning off my mating surface for my water pump when I noticed a pitted section of my water pump mating surface. I was thinking about putting some JB weld in there and then filing it down and calling it a day. Is there a better course of action?

 

Just put a bit of HondaBond in the pitted areas when you are about to install the water pump and everything will be just fine. The damage if from electrolysis... nothing to worry about.
