The conversion is quite easy to do. All the holes are already marked on the chassis (some may be drilled already and just plugged), the shifter assembly should just about bolt straight up. The peadals will bolt right up and I'm pretty sure that the master cylinder will bolt right up also( holes may need to be drilled, I'm not very sure). I helped a kid do the auto to 5 speed conversion on his 99 Civic and it wasn't as hard as I thought it would be.

Thats true, i've done my conversion on my 98 GS. Well worth it but i'll never would want to do it again. It'll cost more than you think unless you do it yourself. But the good thing is, you would be able to pick your parts from scratch. BTW try searching also, you'll find tons of threads that could help.

New tranny mount (If you get an OEM Honda manual tranny mount you WILL need to weld it, it WILL NOT directly bolt up. Try placeracing, hasport, jdmshit for auto/manual conversion mounts).

everyone says they do conversions but ive yet to see someone answer my simple question about the tach issue. no one has said anything about getting axels, also thier will be a hole u will need to cut where the auto shift wire came in at ( if not the shift linkage will hit bfore u can bolt it in) . the hole will be about 2by6 inch so u will need to get a steel plate. i cant remember the exact size but i think its about 11by5 plate. also u need a 3 1/4 hole 1/2 inch from one end and center. for a stock dust boot to work u need to go to the junk yard & cut one out of a crashed car. both can be applyed with stainless self tapping screws & a good sealer is high temp fire caulking from home depot . oh also the mounting holes for your shifter wont work u will need to drill new holes about 1 inch back with new bolts ( nylon nuts are smart to use here)
