top of mainshaft bearing not seated
i pulled this gsr trans apart to replace the input shaft bearing and in my haste dumped half the contents of the mainshaft..yeah i know. and while this would have been the perfect time to swap in 2nd and 3rd from my ys1 gsr talk of a press and puller convinced me otherwise. i need my car back on the road.
anyways i used a helm's and assembled everything correctly as far as i could see but the bearing at the top of the mainshaft has no clearance to fully seat. i'm looking at my ys1 for reference and it clearly isnt right but in comparing the assembled mainshaft i don't see what is wrong.
sorry for the terrible pictures but i'm in a garage with a trouble light and a cell phone cam. any help or suggestions would be appreciated. i'm questioning whether maybe i didn't tap the new input shaft bearing in far enough as each of the gears on the mainshaft are like 2mm above the corresponding gear on the countershaft but this is my first time tearing into a tranny and i am kinda confused as to how much the countershaft shifts when it slides back into place and secures the c clip.
if better pictures of something specific would help i'll be glad to oblige as i want this done right and finished. thanks.

The gears will be lined up correctly when the countershaft snap ring is seated.
As far as the mainshaft bearing, the mainshaft is not assembled correctly. Likely one of the synchros blocks aren't correctly lined up with the hub.

or 3-4 slider and hub is upside down.....
LS goes one way like D series, GSR the opposite, upside down in comparison.

The 3-4 syncro sleeve is correct. Both on the LS and GSR the groove is on the bottom side. On the LS hub the syncro sleeve slides down and stops on the hub. On the GSR, the syncro sleeve slides up to stop (for lack of a better terms...lol)
Those pics are hard to see, but is your hub on correct for the 3-4? What is the clearance between 4th and 5th gears?
I think your 5th/R hub might be on upside down.

Synchro-to-sleeve clearances look good enough for all of the synchro tabs to be lining up. Sleeves are on correctly - hard to tell with the 5-R one, but judging by the teeth in the first pic, they are nice and pointy which usually dictates the reverse side unless its a brand new sleeve. But hard to tell if the hubs are on correctly. If I had to guess, the 5-R hub is on upside-down. Have you tried flipping these over yet to see how fitment goes?
Like Blown90Hatch said, the 3-4 hub slider assembly on VTEC models will pull up (in the 4th gear direction) as a unit when separating it from the shaft. They lock together on the tabs.

not trying to point out the obvious, but why do you need a "press and puller" when half of the items fell off. now is the perfect time to swap those gears. You should be able to get everything apart with just a few "nudges" from being dropped on a 2x4....unless you just happen to find a stubborn tranny

re-check components for correct seating and fitment that bearing shouldnt have nothing but the ID radius showing.

sorry for not updating guys. i have it back together. it was the synchro below the hub that wasn't aligned. not sure about the hub upside down part though i don't dispute that it shifts well enough so i'm not worrying about it.
and yea i agree, perfect time to do a gear swap but i'll wait until i have more money and do something proper with an lsd and higher final drive. i wasn't in the mood to complicate things right now.
