One your idle could be to low and your car is struggle to staying idle so it shakes about to die..
Two your valves could need to be adjusted.. This a little more tough to do, have to read up on that.
Three your idle control valve could be functioning improperly..

Try cleaning the IACV first. It is easy to do. Follow the following link. Honda 5th gen is almost exactly the same as Integra. It can't hurt.

What's happening is that the torque produced at idle is enough to twist the motor in the opposite direction. With a broken mount, the engine isn't restrained as it should be and can start vibrating or pressing against something it normally wouldn't.
The reason no vibration in neutral? No Torque to twist the engine.
Being a '96 Automatic, it will most likely be the rear mount. It's vacuum assisted and does this with a disturbing frequency.

You've most likely got a broken motor mount. It's usually either the front or (but most often) the rear.

Re: Car shakes at red lights???
the car wont even shift into full lock. ive had a problem with this ever since i did the swap. at 75mph the rpms are at 3300. if the torque converter wasnt disengaging then wouldnt it accelerate/drive wierd at low speeds? the engine/tranny came out of a jdm odyssey so im wondering if this may be why im having issues with the tranny. im using the original usdm ecu with the jdm engine and tranny.
im starting to think that maybe the full lock issue, and shaking at stops in gear might be related?
