I've got to help my brother in-law replace the engine on his 2005 Element. Ideally, I know it comes out the bottom, but neither of us have a lift.

It's a lot. You need all the wiring and the servo motors that control the doors and valves. More work and money than you'd ever want to put in if your goal is JUST a head unit install.

Check those grounds. Right side frame to top of tranny. Rad support to valve cover. Remove, clean, apply dialectric, reattach.

All my Hondas hate dirty grounds and they can cause really weird...

If I recall, a failed a/c receiver dryer caused a similar problem on my Civic. It contained a pressure switch that failed, then would not allow the ecm to turn the system on.
