2001 CR-V Shakes When Breaking
I have a 2001 5 speed CR-V and since I bought it three months ago I’ve noticed that when I break hard the car shakes along with the steering wheel. I figured that the rotors were warped so I replaced them along with the breaks. I also got all new tires and an alignment. After all that the car still shakes when I break hard and now even when I break anything other than slowly. I had this done at Mavis and the mechanic there said the front and rear brakes looked great after I replaced them of course. He also mentioned that my struts should be replaced although he said they weren't broken. If anyone has any insight on what could be causing this it be greatly appreciated.

That sounds like rotors ...
I cannot think of any other part that would cause vibrations while braking.
Your struts should have nothing to do with that.

If you are able, pull them off and take them to almost any brake shop and see if they can machine/turn them down. (if you drive in, they will want more $ to remove them for you). If they are too worn they will say they can't turn them down. They have a minimum thickness that they cannot go below - usally stamped on the side of the rotor but not always. Getting them turned will cost you anywhere from $10-$15 per rotor. If you need new ones, head to you local auto parts store and you will be able to get some new ones reasonably priced. If you want Honda OEM, there are several on-line Honda dealers that have good prices.
This is a good time to also inspect your brakes. Again if you are able and mechanically inclined, they are fairly easy to replace. Lots of good info here on the forum and out on YouTube. Of course you can just take it to the shop and toss them your credit card and they will be more than happy to do that for you.

ps I first learned and respected what can happen when rotors are abused. When I was a teenage we had a 79 Subaru 4x4 wagon. Took it to the Suby shop in Albany, NY for a CV joint issue and there on the service counter was a little sign & rotor display that said "Don't let this happen to you". It was a rotor that the owner had failed to replaced the break pads and wore down the rotor paper thin. It eventually fractured into pieces like a dinner plate hitting the floor.
