Default HELP!! - 2000 Honda Civic - d16y7

ok so here's the deal, I'm not a vw-fiend but the wife piece drives her civic LX and I am stuck doing the maintenance....

so the time to do the timing belt rolls around.....get all the parts from prostreetonline as some package jammy, grab my ramps, a friend and a 12pack of brew.... get wrenching.

all goes well during removal, but i am 99% sure i accidently advanced the cam sprocket towards the front car and the crank didnt move (basically the crank portion of the timing belt jumped a tooth foward) so when I put the belt back on i compensate for this (mind you i could not find the timing marks really on the crank sprocket, but if i am wrong, then the timing is only off by 1 tooth)

so now i replace all the water pump and all the belts and manage to break one of hte valve cover bolts off in the head...smooth I know, but I was able to get the broken section off and managed to limp to the dealership to get a new one...

now i say limp because there is def. something wrong wiht the engine now and it feels like its the tranny, but I have NO idea how it could be.....btw: AUTO tranny =[

one more thing...dumbass me left the key in the ignition in the on position for like 5hrs and killed the battery, so i had to jump it to start it up....(not sure if this matters or not)

here are the symptoms...

1 - low / rough idle, i mean we're talking it wants to idle at like 200-300rpm in park or neutral and will sometimes stall in either P or N, same rough idle in driver / reverse BUT 99% of the time won't stall out

2 - rev the engine in Park or Neutral and it revs fine til like 5 grand (will probably go higher but didnt try), have one foot on the brake and one on the gas in either D4, D3, D2 (stupid auto) or R and between 2k-3k there is some HORRIBLE rattling sound coming from the engine bay....like it almost sounds a buncha marbles in my valve train....but this sounds only occurs when it is in gear, either moving or parked...

3 - while driving, besides that horrible sound, it is also having problems attempting to downshift, like if im going up a hill and try to give it more gas to get up it...if i wants to shift from 3rd to second is usually ok, but won't let me pull past 4k and if its trying to go from 4th to 3rd, it just bogs down and i gotta let of the gas and let the tranny shift back to 4th and like limp up the hill...just in general very weak shifting

4 - will not rev past 4k while driving, unless in 4th, and crusing..like if i am accelerating from a stop, and i bring the revs uip to 4grand the tranny will not shift from the starting gear to thje next gear unles i let off of the gas and let the rpms go down and the tranny shifts itself......

so after replacing the valve cover bolt i broke i started throwing a CEL and will be going to autozone to get that read today (unless anybody can tell me a way i can check it myself like you can with the older 92-95 civics)

sometimes the idle feels like its a vacuum leak somewhere but i cannot find anything that i didnt reconnect


please help
