Clunking/Knocking noise after B swap?

Clunking/Knocking noise after B swap?
Hey fellas I'm in need of HT's super Diagnosis powers
We just completed a B18 swap in my buddies EG hatch and after going for the first ride we found a rather loud knocking/clunking noise that seems to be coming from the bottom of the car.
Stats
B18 engine
Hasport swap mounts
Kiddracing header/test pipe in to a APexi catback.
Integra axles/linkage
After double checking everything nothing obvious seems to be loose all motor mounts are tight and exhaust does not appear to be hitting the car.
The noise seems to happen most when applying the brakes or shifting gears.

things to check:
bad axles causing the clunking
shift linkages hitting the exhaust (are you using the correct linkage?)

are you running the torque mounts?
integra linkage and 99-00 si linkage is the same length wise just uses different shifters

Ya check the axles, cuz my car is doing a knocking noise and it feels like its under the car around my feet area.
does it stop when you turn right or left and then start up again when you straighten out?
