2002 Civic EX Intermittent misfire
So here's the full story. The car has ~144,000 miles, and is a 5spd. About a year ago, the headgasket blew and I got it replaced (car was overheating, and a leak down test was performed to confirm). It had also started to misfire right before I got it done. After the shop finished, it still misfired occasionally, so they replaced all of the ignition coil packs and a coolant temperature sensor, and it ran fine.
About a month ago, it started misfiring again occasionally, and after a few days got really bad (CEL flashing pretty much all the time). I took it to a shop, and they put "honda test coils" in it and it ran fine. As soon as they put mine back, it would start misfiring. So, I replaced all the coil packs again, as well as the spark plugs. It ran perfectly for about 1,000 miles, and now the problem is back.
The weird part it that it is very intermittent right now. I commute to work, and sometimes it will be fine the entire way there on the highway, but when I get off and idle at a light it will start to misfire, and hesitate when accelerating. Most of the time it will be fine after a few seconds. Sometimes it will misfire from a cold start, and then go away when I start driving. Most of the time it's not bad enough to trip a CEL, but yesterday it was. I got the codes scanned, and it came back w/ misfire codes on cylinders 1 and 2, as well as a random misfire code. The codes were cleared, and it was smooth today until I got off the highway, when it started again, though not badly enough to trip a code, and very intermittent. Most of the them when I accelerate it will be totally fine, other times it will misfire.
I can't figure out what's wrong because it comes and goes. It seems to be affecting all cylinders, as I get the random misfire code.

Misfire during acceleration is generally an ignition related problem, where the secondary cannot develop the voltage required to jump the gap. Insufficient primary voltage will also cause the secondary to misfire.
Were the head/block inspected for warpage? Crank sensor mounting/crank pulley checked?
