alpine mrd-m1000 pushing 2 12" type r subs with a alpine mrv-f540 pushing jl audio 3 way comps and a set of jl audio 6x9 (and a additional mrd-m500 for a nother set of 10" subs maybe)
i did the math and figured i would have to run like 5 or 6 farad caps to keep enough for reserve but i think upgrading my alt and getting 2 deep cycle batteries would be better in the long run

I would just get one additional battery. Batteries, depending on the kind, usually have about 200 cold cranking amps. If you had two this would lighten the load on one. And unless you are competeing I would bet that you will not ever use all 250 Amps.
Example. my setup is fused at 205 amps, (on the amplifier(s)). I have an 80 amp inline fuse that goes to my distribution block. It had never been blown, even at full power.

I would just upgrade to a better alternator, and battery. Multiple batteries are only good for spl comps, and playing longer with the car off. Your alternator will not be happy with more batteries.

250 amps? umm im lost there, about how many watts is it then? and where can i go about getting a bigger alternator? my new system is (hopefully) going to be 3 type r 12s and 3 american bass 1000 watt mono 1 ohm stable amps (i can get them for 250 apiece). i also want some 8s but i dont know good ones

Amps is the amount of current.
Volts is how hard the current is pushed.
Cycles are how many times the current is switched (AC)
Watts is after the amplifier, a measure of speaker pushing power.
Ohms is the resistance on the current as it travels through anything even wire.

a easy way to find out how many amps you could possiblly pull....add up your total rms multiply it by 2 then divide by 13.6 that should give you some idea on how much amps your system can or will draw

That assumes 50% efficiency. Most amps can get 60. But a little overhead is nice I guess
