check engine light just came on

okay, i just recently got a b16a swap in my eg. the problem that occured was that the engine kept getting too hot (high temp) and the fan wasnt spinning. so what i did was bleed the engine and the radiator hoses and i linked up the fan directly (have a direct switch to the fan). as i as driving on the highway to test the temp, (it was perfect) with the fan on 24/7, all of a sudden the check engine light pops up (about 7 min into driving it on the highway at 65 m/p/h) so i pull over to the side and shut the car off. open the hood and looked and saw nothing out of the ordinary (engine was fine, no leaks, sensors intact) when i turn the car back on, the check engine light is gone. then im going back home on the highway (about 5 min at 65 m/p/h) then the check engine light comes back on. so i pull to the side again and shut the car off. then i turned back on and the check engine light was gone. okay thats what happen. my question is that does anyone have any ideas why the ecu was throwing the code. what i think is that maybe it throws the code because i direct linked the fan (sensors sends code to ecu, ecu sends code to fan, since fan sensor is not plugged in, it sends code back to ecu to throw the code for the check engine light) so thats my theiry but if anyone else has a theory please post.
note: the idle of the car before the highway was ( at 30 m/p/h, on gear four it was at idle at 3000 rpm) after the highway, the ecu corrected the idle (at 30 m/p/h, on gear four at idle of 2000 rpm which is more normal) i dont know if this was also why the ecu threw the code or not.

Righth beside the ECU, there is a blue clip with two holes in it. Bend a paper clip into a U-shape. Put one end in each hole. Then look on the dash at the CEL. It will blink a code. Long blink are 10 and short blinks are 1. It will pause, then repeart the code till you pull the paper clip out. For example.
long-long-short-short-short Code 23 (knock sensor)

okay, the engine light doesnt come on anymore? is that a good thing that it doesnt come back on because i didnt do anything to it, also, if the engine light doesnt come on then does that mean i cant check why the ecu was throwing the code earlier when it was on? i mean, i didnt do anything to it, i dont know how it the problem if there was one could be fixed by itself

i tried to put a U shape paper clip into the sensor that had 2 blue wires going to it. but when i did and turned the ignition, nothing came up (check engine light) to tell me what code it was throwing. instead the engine started to idle all funny. when i took the paper clip out, the engine went back to normal. still dont know what the code is, am i just doing it wrong. it is the 2 blue wires under the passenger seat right?

so i've got to open up the ecu then, because i dont see blue clips on the ecu, so is it in the ecu?
I have a coupe from the same gen (93) and the clip is not blue. On my car it is under the passenger side dash. There are two pieces that are clipped together, you undo it and put the paper-clip in the female side. Do you not have a service manual? It should tell you how to do this.

finally got the engine to cool down. now got CEL 23 (knock sensor) and CEL 6 (water temp) and cel 45 (running too lean/rich). i know where the knock sensor is but what about the water temp. there are three sensors, how do i know which one is throwing the code. also how would i fix cel 45.

You could get a Helms manual for the car/engine. They have great engine code torubleshooting sections.

i really need help here guys. any solutions to taking care of the cels
perhaps you confused 2 similar plugs with each other and this is why you're getting a check engine light for the code 6 and 45. As for the Knock sensor, you'll just have to hook that up or get your ecu reprogrammed with that sensor disabled (which I can do, he he he). Check to see if you plugged the wrong plug into the wrong sensor, if that make any sense. OR see if you left any important sensors unplugged.
And also...
(I know this is a bit late for this info) but when you check your car for a MIL or EC code, you have to do it WHILE THE CAR IS ON and WHEN CHECK ENGINE LIGHT IS ON your gauge cluster....otherwise it won't work if you just leave the wire in the MIL code check plug. You obviously found this out though.
