I have a feeling something is up with your ground wires.
Ground wires that aren't grounded makes a car do wacky elctronical things.
Check your grounds.

If the alternator was going bad, your battery light would flash or stay on periodically, and not to mention your battery life would show signs of not retaining its charge.
