If you've worked with motors/trannies a lot you should just be able to see the size/shape difference... If not there are several quick things to separate a B series from a D series tranny... A D series tranny uses a little "C" shaped plate bolted to the rear of the tranny to bolt the torque rod (stabilizer bar on the linkage) to it where as a B series uses a casted in pin on the lower side... It would be a lot better to show you via pics but I don't have any trannies down at school with me...
I didn't really understand your first post, you're going to be purchasing a B16 or GSR tranny and you're swapping out the LS, correct? It sort of sounded like you were buying a LS tranny too... I really wouldn't go by what the case is stamped by as Honda didn't do a very good job labeling (i.e. one year S80 can be a GSR another year S80 can be an LS/GS/RS)... The way I normally go about finding what a certain tranny is, is opening it up and counting teeth (using the known ratios) or you can set the car in a certain gear (1st is the most accurate) and count the number of rotations over the mainshaft for one complete differential rotation... Either way works and they're the only way to be really sure... Just my $0.02
