after my motor swap, my fogs didnt work no more, I have a 1998 Integra GS with a jdm front on it. We didnt touch the wiring or nothing at all. Checked the bulbs checked the fuses checked everything possible and can not determine what it is. Also tried replacing the relays with 2 brand new ones, again still not workin, is there any other way to wire this to work or what can be wrong.

You're gonna have to go through the whole fog light wiring harness to figure it out.It could be anything..maybe you accidently cut a wire during the engine swap.
