Default car starting problem

My car is a 92 Civic HB CX. There is a problem when I try to start the car immediately after turning it off. I have to at least wait for couple minutes before I can start the car again, or else it will stall on me.. and i have recently swap a LS motor into the car, but this problem still persists. Can someone tell me what's wrong with the car?

Check for shorts. Wires expand when hot. and may be loosing connection until cooled.
