Automatic transmissions are not controlled by the ECU, but rather by the Transmission Control Module (TCM). It will throw codes just like the ECU does, but it blinks the "D" light on the cluster. Is it blinking when you start the car?

Have you had your transmission fluid level checked? Perhaps it needs to be flushed and replaced. Definitely start on the easy stuff first before worrying about getting a new transmission.
