Did ALL 99-00 Civic's use different ECU plugs than the 96-98's? As can be seen in the IACV pic's, the 99 D16Y5 uses the same ECU pin-outs as the 96-98's. A quick glance through the ETM shows that a lot of the ECU pin-outs are the same, but obviously not all (the O2 sensor comes to mind quickly).

Yes.
99-00 = OBD2.5
96-98 = OBD2
Some are the same through OBDI to OBDII howerever, there are slight changes.
