CEL P1259 and NO help from the dealer or local shop

CEL P1259 immobilizer to PCM signal error will not quit coming on (ideas?)
I had a VAFCII put in my 97 GSR and I cannot get this ECU code to stop coming up. It started after my computer was put in. The Acura service dept told me that I had a loose battery connect and a bad ground running to motor. Fixed both and is still on. I called Apexi and they said it was wiring...checked it everythings ok 
Any ideas?
