Default Starting problem with a 1989 honda civic 1.5l efi

I have a 1989 honda civic that ran great until 1 day. My wife took the car and she couldn't get it started again. When I went to look at the car, I primed the throttle body with gas and it started until the gas ran out. I then thought it was the fuel pump and took it out and bench tested it. It pumped fuel no problem. I put the old fuel pump back in the car and wired a jumper wire to the positive side of it and it started. I thought the problem was fixed but it will not start again. I am pulling my hair out trying to figure the thing out and I'm getting nowhere!!! Can someone please steer me in the right direction.. When the car is in the ignition mode I hear the pump running but I'm unsure what could make the car not start .

there was product update on the ignition on that series of hatches. My car did the same thing. After I drive for a little while and turn it off, If I try to turn it back on after a few minutes sometimes it tries to turn over and does not. But if i let it sit then it turns just fine. Cheack your ignition system though. The honda dealer here sent me a product up date on it.
