Default would an automatic VTEC p28 work the same as a manual VTEC p28 if both are chipped the same

ok two scenarios.. one p28 is the automatic VTEC version, and the other is the p28 manual VTEC... if you chip both ecu's with the JDM ITR JUN specs, would both ECU's perform the same? or would the automatic p28 ecu perform less than the manual one since the ECU used to be automatic

But why would most of the R owners here know that when their cars come with 5sp and the correct computer form the dealer?
