Default First time I can't figure out why the beater isn't starting, HELP

I've had this ZC in the car for six years, did the DPFI to MPFI conversion myself and learned EFI at the same time. Since then the car has ran great and I've never had any big problems with it, and it's never not started unless the starter ground came loose (so f'ing common in these cars) but now I'm at a total loss.

So I washed out my engine compartment with a high-grade degreaser a few days ago. The car wouldn't run hardly at all after that, and I figured out that the spark plug holes were full of water so I sucked it out with a syringe and it ran fine, but the charging system light was on. I drove the car about 20 miles before the lights were too dim to see, and I pulled the car off the road. After letting it sit it would start up just fine and run for a while before it would run out of juice. I left it at a rest area and took my battery home and charged it.

The next day I had a friend helping me because he has AAA and could tow me if all else failed. I had him put the battery in while I was working on getting the alternator off, and he put the battery on backwards. We went to NAPA and got a new battery fuse, but when we got back to the car, it would not start. I hear the main relay click, the fuel pump prime, the ECU light blinks once (no codes) but the car won't start. The engine is rotating but it's not firing up. We had the car towed home and I've been checking EVERY inch of wiring to make sure it's all good and it IS. I solder everything.

So here's where I'm at, I think my buddy might have fried my MSD box or my MSD coil. Would this happen when a battery is hooked up backwards? The MSD box runs off the battery directly. I've been alone since then and I live in a real rural area so I haven't been able to get anyone up here to help me see if I have spark or not. Also, the battery seems to drain real fast since this (may just be the starter but I doubt it) and it's brand new. I took the + terminal off the battery and put a voltmeter inline and with the car turned off I get 3v of draw. Is this right? Is this the clock doing it? I don't even have ANY deck in the car right now.
