Is Pep Boys good for ITR alginment?
Should be ok, but I wouldn't recommended it. But as with any tool, it all depends on the user.

It depends if you trust the techs at Pep Boys. If you know that the techs will do an outstanding job, then by all means, take it there.
Since you live in the Bay Area, there are a ton of shops that you can take it to.

Whomever you have do your alignment, make sure that their alignment machine has the specs for the Type R. I had my local Acura dealership do a 4 wheel alignment last April. Upon leaving the dealership the car felt a lot looser. Like it rolled wiith a lot less resistance. The problem was that the dealership did not know that the Type R has different alignment specs than the GS-R and the alignment machine did not have specs for a Type R. The GS-R is set to 0 degrees for toe and the Type R has negative toe. It's just a matter of them having the updated software, but just make sure first.

My dad bought a radiator from them that came with a lifetime warranty. Guess how many times he had to replace that radiator. 3 times in 2 years.
But like the guys said up above, if you can trust the mechanic, then it should be all right.
Yeah, I know Pep Boys should not be my first choice, but the problem is, the acura dealer in Sunnyvale(for those who know south bay) put almost 5 qts of oil in my R when they did the oil change for me, so I lost all confidence in this dealer, maybe I should try another dealer.......

Now, it does affect how the car tracks, but I've never felt firmer steering with toe-in, in the *back*. Any thoughts?

Oh no he didnt. Only go to pep boys for air freshner and silicone. I dont think having our itr's align to gsr specs will hurt. I believe I might have that setup now. My printout only had rs/ls/se/gsr on it. My tires have excellent even wear. Im not an autocrosser but normal street driving isnt enough to justify having the R spec alignment. Just go to a reputable shop who specialize in alignments and you'll be ok. $59.99 up is about average for 4 wheel.

I feel your pain. When I went to Los Gatos Acura for my 15k, they did the oil change with the Mobil 1 I brought. It escaped me to specify that the use 4 and a quarter qts. Home boy dumped all 5 qts in.
Regardless of what shop you go to (perferably not Pep Boys), just specify what you need.

Spend the extra cash and get your alignment done right! The $20 you save inititially isn't worth the tire wear, pull, etc. that you'll get with an inferior shop doing your alignment. I used to be a cheap skate to on alignments too, but once I started having a very good shop do them, I appreciated the extra value they added for a minimal price. Just my $.02
