weird brake problem...any suggestions

i did the 90-91 civic Ex brake upgrade in the beginning of 2003. i used the calipers, knuckles, and master cylinder from the Ex in the junkyard and used new rotors/pads. everything else is stock 90 crx si stuff, except the stainless lines.
after about 4 months of driving, the passenger front brake almost locked up while driving down the highway. i could smell something burning, and it turned out to be that one side. after limping home i took the caliper apart and it seemed somewhat stuck, so i worked it around till it freed up and then it worked good. then 2 days later the drivers side did the same thing...semi-locked up and got super hot. so i took that one apart and freed it up then it seemed okay again. i figured that the calipers were just going shitty since they were from the junkyard. so i put a rebuilt set of integra autozone calipers on and it hasnt locked up yet.
the weird thing is that one side of the brakes is always hotter than the other. is this normal? i have those stupid cross-drilled and slotted rotors on there, and i know the slotted rotors are supposed to run hotter (i think). maybe im just paranoid, but i hate getting stuck with it. i just dont understand why one side of the front brakes would be running way hotter than the other!
could my junkyard mastercylinder be going bad? i dont know what the symptoms of that would be.

is it your passenger front brakes that heat up more? because mine do the same thing infact they get smoking hot i take it to the car wash and i put water on them and i see tons of steam

im not sure if its one side in particular...ill have to pay better attention next time i drive it. but theres always one side way hotter than the other.
nobody else ever noticed this before?

I seriously would NOT recommend watering down your hot rotors, block, head or anything of that sort... You can warp them quite easily, causing further problems..
As for heat, could be improper bleeding, dirt/oil in your brake lines heating up, stuck caliper, stuff like that.
You running new lines or original? You drain the whole system of brake fluid or just add to it? Accidently get any motor oil in the lines?

i put new edelbrock ss lines on when i did the origional brake swap. i just add new fluid if i ever have to top it off or bleed them, since the fluid thats in there is only 2 yrs old tops.
ive bled them a few times, but maybe i will try to go through and flush the entire system with new fluid.
