Car Problems Again

i drive a 96 honda civic dx hatch. yesterday when i was driving home one of the bolts which holds on the caliper worked its way out. the caliper half way fell out but i got home and today i replaced the bolt on the caliper and put on some new brake pads. everything was working fine for about an hour and a half. then the car started making a low pitch clicking noise, but it only makes the noise when the car is moving and the clutch is pushed in. what is causing this? i think i also noticed this afternoon that my axle boots were torn laterally but it was on one of the creases so i'm not really sure if it is supposed to be like that or not. the car for a while also has been making a click noise but only when i first start to move the car and only when i turn. what the <U>HELL</U> is going on with my car? any ideas or help would be appreciated. i'm basically new to drive train and brakes.
