Default shift linkage question.

I finished my swap and started puttin all the finishin parts. I bought my integra crash but it was only like 3 inches in the front. so the damage was not that big to mess up the chassi. For some reason when i was putting my shift linkage on the tranny its was kinda like 1inch forwars from where it sits. I never seen this, when i went up to the driver seat the shifter was sittin all the way to the back. It is not in the middle, neutral, but all the way to the back. It cannot be the shift linkage because it came with the swap. The only thing the made me think what it could be was the back mount on the crossmember. when i bought it the mount was lose, so i tighten it and drop the motor. could it be the back mount?
