Minor Problem After Engine Swap

My son and I had a 1989 CRX Si manual trans, with 107/K miles on it. At the beginning of March he was cut off and rear ended another car. The insurance company totaled the car. Given the drive train in the Si, we bought a 1991 CRX HF shell and swapped everything in the drive train and interior over. Everything came out OK and she runs and drives better than the old Si. The only exception is in the morning when we got to start the car. Its extreamly difficult to start, and if it does fire its idle is very low around 500 rpm, and not the usual 1500 or so for a cold engine. We've fiddled a bit with the throttle cable and were wondering where else to check/test. Anyone have any pointers as to what and how to check what may be causing a low cold idle and hard cold start situation? Thanks....

spark plugs/ dist cap
is the motor getting the proper amount of fuel?fuel filter may be clogged or pump not strong enough to support the 4 injectors of the si instead of the 2 the hf comes with.

I think the stock hy pump is up to the job! I would replace the fuel filter, just cause it probably needs it! And what is the voltage on the battery like? Is it still a good battery? My car took forever to start the other day, and i replaced the battery and it is doing fine now!
