Tranny is acting up...

The other day heading home from work I went to pass an extremely slow moving car and missed 2nd gear in the process. I thought it might have just been me, but then I tried again to discover that the gears were mashing (didn't mis that time but it sure as heck didn't feel good).
The tranny has been making a sort of rock rolling in a can sound, when the pedal is released in nuetral, but vanishes once I press the clutch in.
I just about have all of my parts in for the engine rebuild I have planned, among them is a new input shaft, throw-out, and pilot bearing for the tranny. Could any one of these be the cause of my tranny being rough and notchy?
I also believe one of my motor mounts is busted and have a set of jim fab mounts on the way.

Maybe the tranny is not aligned right due to the tranny mount, get the JF ones in and then see?

Yeah I thought you had mentioned your tranny still felt good with a bad input shaft bearing. The jim fab mounts only replace the front main motor mounts. I'll have to go with something else for the tranny mount (which I think is the problem).

Sounds like the isb is failing...yours could be failing worse than Bbasso's...I know if it gets bad enough your tranny will lock up
You could be one of the unlucky ones that actually has more serious damage than just the input shaft bearing failure. I know I counted myself very lucky that nothing broke inside my box when my input shaft bearings were replaced. The volume of material they showed me that wasn't attached to the bearing any longer was significant!
In my case 99% of the metal parts that are broke off from the disentegrated bearing got picked up by the magnet in the tranny case. Sounds like you have the same problem, but that some of that loose debris might have floated throughout the gearbox. Let's hope I'm wrong and it's just your mount being wack and not more serious gearbox troubles.

Yeah I'd definitely hate for the tranny to lock up. By the way it isn't mashing in all of the gears, which I guess is a good thing. Only on quick gear changes at redline. However in everyday driving it definitely isn't as smooth it could be.
Of course when I need my beater car its down, kinda. I just pulled the sunroof out and haven't put a piece of sheet metal back in place yet and fooling around last weekend trying to get my driver side window back on the tracks I broke the whole mechanism and ended up just pulling out the entire glass assembly. Maybe it won't rain
