I just been to the State Referee recently and yes, it is gonna be a pain in the ***.
However, the State Referee doesn't check what kind of ECU you have or parts that don't have anything to do with emission (at least not in my case).
Here's what happened to me at the State Referee:
1. Check your citation
2. Visual inspect your car (aftermarket intake, header, etc etc)
3. visual inspect your catalyic converter
4. Check your VIN
5. Look for CAD # on your aftermarket parts.
6. Smog your car
7. Print you a emission label.
It was a pain in the *** for me cause I have a DC JDM 4-1 header, which doesn't have a CAD #. I didn't want to buy another stock header and put it back it, so I basically told them that it was a US DC 4-1 header (of course, I had to do some trick) Anywayz, that's what happened to me. I don't know how severe your problem is but I know friends w/ engine swap and have had no major problems w/ the State Referee.
I hope this help....
Good Luck!!!

Well I don't know if these will help at all, but I have 4 stock injectors out of a 1996 Honda Accord LX F22B2 motor. They are also OBD2 well just trying to help, Jordan.
