The car is running fine even with the CEL, right? Because DOHC blue boxes are notorious for the misfire codes. Most people live with the light always on, but then there are some people who can't stand it and remove the bulb, which is potentially dangerous because another code may arise. But yeah, it's a common problem with GReddy DOHC kits. Not exactly sure why, but the majority of B-series people with these kits get the misfire code except the engine still drives perfectly fine.
did you solder all the wiring to the ECU for the FCU? Mine were soldered, I never threw misfire codes. But I did get a code 3 for barometric whatever sensor, a common problem with the FCU.
Also, if it helps, I didn't have any MSD ignition stuff. Just stock ignition with NGK BKR7's

What he said...I had no problems either except for some code, I believe it was 13. It didn't come on often, but it still bothered me.
Good luck and check your connections.

If you are running iridium plugs remove them!!!! greddy emanage systems do not like them. had the same problem with my friends car (code 71, 72,73,74). I fixed it by putting stock NGK plugs in it. Problem solved!
Again do not run iridium plugs with greddy kits!!
