That could be a number of things when it comes to the car as a whole. Many of the major electrical systems are broke into sub harnesses that can be more easily replaced: engine harness, chassis harness, lighting, etc.
Most of the time when people are talking about a "wiring harness" they are referring to the engine harness, at least in this forum. It controls all of the electrical engine parts (fuel injection, sensors, etc.) and connects to the shock tower junction on all Integra's and 95 and older Civic's. The 96 Civic introduced the 1 piece engine harness that goes directly to the ECU.

That's where I get confused. What is the difference between an engine harness, and a car harness(passenger side tower)?

Well the EG Civic and Del Sol and all Integra's use a 2 piece design: engine harness connects to the chassis harness, but the EK Civic's use a 1 piece engine harness that goes directly to the ECU.
The engine harness on the EG and Integra's would have all the plugs for the sensors and components on the engine. This connects to plugs on the shock tower which from there to the inside of the car is referred to as the chassis side. From the shock tower plugs the wiring goes to the ECU and the fuse box under the dash.
The EK engine harness goes directly from all the sensors and components to the ECU and a separate plug by the ECU links to the dash harness. There are a lot of misconceptions when it comes to what style engine harness can be used when doing motor swaps.

because of alot of "harsh-ness" exhibited on this and many other forums, people are so scared to ask questions for fear of getting flamed and getting made fun of. the point of these forums is to exchange ideas and most importantly, LEARN. we all have to start somewhere.
