Re-Tap the bolt holes and hope the threads aren't too done.

If a couple bolt holes next to each other are bad, I'd probably want to use HeliCoils or TimeSerts to repair them. If you chase the holes out with a tap, then carefully put the bolts in, make sure they hold the proper torque. After a couple hot/cold cycles check they haven't come loose. If they've come loose, then you gotta go back & fix them. Then you probably need to pull the tranny again.

Yeah, that is very likely the right thing to do. If they look iffy at all, helicoil them.

i'm going to buy the threading kit here pretty soon to do it.. hopefully they're ok, they dont seem horribly bad but just keep spinnin whenever they seem to grab hold.. so yeah, i'm hoping everything turns out ok.. i'm going to practice on a spare block just to make sure.. is 12x1.25 a common bolt size/thread pitch? hoping it comes with the kit..

well unfortunately when i pulled the tranny again, i noticed that I lost the first two threads in the bolt hole... I am having trouble lining up the mainshaft teeth and clutch which is making it difficult for the bolts to catch thread as they're too short... now i'm after a 3.5" 12x1.25mm bolt :-/... crap... any advice
