I am going to do the auto to manual swap. Want to know if the driver side axles are interchangable? I know I can't use the auto axles but are the 5 speed the same between the S, Si, and VTEC. In other words, can I use the 5 speed axle from a Preluse S in my 5 speed Si?

I have done a search and checked Majestic Honda. Yes the part number is different but what really is the difference?
96 prelude Si.

 

yea you can, I used my axles from my prelude s motor on my vtec motor

 

For the tranny you use it doesn't matter( ie 5sp tranny). Just make sure the half-shaft and axles are from a 4th gen.
