Ok, I played with it some and I guess the question I need answered is what year integra do I look for in the junk yard so I use the Vss sensor in it? I have a B16A1 Si-R 1 Y1 trani.
I have the same trans with the speed sensor out of a stock D series trans for the civic. THe MPH is perfect with 205's on 13 rims. How do you like that 70 MPH at 4K in 5th gear?
You can use the D-series speedo drive from your old tranny. It might be seized in there. You have to work it a bit if it is.
Otherwise you can obtain a speedo drive from a 90-93 Integra cable tranny. On those you will need to get new tubing and "LOOP" those two power steering hoses together. ( Fill one end with some MTF or Oil first)
Use small hose clamps to secure the ends. (especially the side with the smaller fitting)
This will keep everything lubricated and friction free.

A side note on the integra VSS. I had on installed with out the holes plugged. Dirt had entered the holes and froze up the rotor type pump in there and froze the gear up. Sadly the VSS gear chewed the gear on the differental. I took the VSS apart and found out that you can remove the gear and reassemble the integra VSS. This totaly eliminates the case like I had. I just wish honda made the VSS gears plastic.

To me, I highly doubt it was dirt that entered the holes. If it did, you must do some off roading with your Honda. I think it seized up eventually because there was no lubrication for that VSS. Power steering fluid usually runs through there. And now you are running it "DRY".
Ive heard a lot of people just leaving it open ( like you did ) or some just "PLUG IT". It only a matter of time when the lack of lubrication will kill it.
Like I stated above earlier, I would add some fluid in the line, and "LOOP" it so that there is constant lubrication inside the VSS.

best bet is to get a d series vss. it will fit way better. only problem may be the length of the speedo cable, you might have to stretch it a bit.
Not so much dirt I think, but more water. The dirt didn't help any. I live in lubbock TX where we have dust storms and little rain. Maybe more dirt....who knows. I hardly have the time to off road the civic with school and work, but God knows I just want to take my lowered car off in the boonies and jump the ole broken bridge over kick-a-poo creek. Uncle Jessy helped me weld up my doors for structiral rigity for the jumps. Ahhh yes, the redneck life.
