Default Dyno tuning and stock intake

When dynoing I see many people take off the box on the stock intake, and claim better numbers from doing this. I'm about to dynotune my vafc soon and wonder if this would be smart doing while tuning? And then put the box back on afterwards.

it won't hurt to do it.

I did it so the dyno cooling fan could push air over the filter.

Will the car dyno lower with the box on? While driving the engine should loose power with the box off due to hot air. But I'm not sure that's the same while dynoing because the hood will be up and a fan blowing in front of the car.
