dx auto to zc manual...... help!

I just put a zc motor, and tranny into my 88 crx dx automatic. It's throwing codes 4 and 20, and it will not rev above 3250.
I am told code 4 is the crank position sensor in the distributor so I installed a new distributor. This did not fix the problem. I followed the swap guide from hondahybrids for a dx to zc swap for a manual, and there seems to be a few differences in the wiring of the b10 and b12 pins regarding the cps.
If anyone has done this swap, or if anyone knows if there are any wiring differences between the auto and manual ecu wiring some help would be appreciated. Also if anyone knows if the code 20 would cause it not to rev above 3250 please let me know.
