I would go with the V2 for the 99-00 civic si. It should fit perfect and kicks *** in my opinion. They can be had for as cheap as 240 and i like it alot better than the itr cai which i had before.

The manifold is different on the ITR than on your civic. I would recommend using the ITR CAI from AEM.

I'm using a 99-00 Civic Si AEM CAI.
The ITR version will require you moving your coolant overflow bottle (not a huge deal)and you'll also need to tap a screw to hold the bracket in place on your framerail.
I've seen no ill effects from running the slightly smaller diameter 99-00 Si tubing - I baselined better than any other bolt-ons Type Rin my area at 175/122 with only mods being intake, exhaust, and Kenji ECU. That was before the header and tuning.
Did I mention that the 99-00 Si one fits really awesome with no customizing needed?
I'd show you a pic of mine, but the server I host pics on is currently down. Hell here goes nothing:

The dyno of baseline and after tuning with FPR and V-AFC:

Hope that shows up.

The ITR V2 would probably be a better deal....its probably going to have slightly larger piping which could make a few extra hp up top once you have a few more bolt-ons.

the gsr will not even come close to fitting, look how the gsr manifold and throttle body are position compared to a type-r or b16.
so like everyone already else said, ITR or 99+ si (not ep3)

id go with the itr cold air but u will see there are a few places that it hits mainly down by the old intake box platform at least mine does. im gunna cut away about an inch on it and it will be great. hey b18c5 can you come clean my motor bay for me? mine NEEDS it but man its a lot of work to get 9 years of grime off...
I am using a Comptech Ice Box set up on my car with the same swap. It is the ITR one because it has larger piping. I love the set up. If you would like some pics let me know and I can get you some. I also have a good price on them if you are interested in buying one.

PROVE it.
Oh and what good does it do to suck in underhood temperature air anyways?
