I wouldn't say it's better, but it's definitely comparable.

Miata owner, here.
I've got a '94 Miata R package. The R package is a factory option package that includes Bilstein shocks, stiffer springs and anti-roll bars, torsen diff, modest aero package, alloy wheels and nothing else (no power windows, steering, etc.).
My dad's got an '03 S2000.
I've got about 400 miles of seat time in the S2000, and 2800 miles in my Miata. I'd say handling-wise, they're pretty well matched. The Miata is lighter and more tossable, it also has stiffer suspension, but the chassis flexes a lot more. The S2000 feels more refined- the stiffer chassis is it's main advantage. It feels heavier, but it's quicker, lighter steering makes up for that somewhat. The only change I'd make to the S2k is to stiffen up the suspension.
They're both great cars. I prefer my car because it feels more fun, while the S2k feels like more of a serious car. The S2000 could use some stiffer shocks and sway bars, while the Miata could use a stiffer chassis and quicker steering. I think when I finally replace the 9 year old OEM tires on my Miata, I think I'll have a slight handling advantage over the S2000, but not by much. I'm sure a properly modified S2000 can out handle any Miata.

Hopefully I will be building a spec miata this year or early next year. But having driven one, the s2000 I feel more comfortable going 9/10's in then the miata, and with the power difference thats saying alot.
to miatas. ive seen a group of guys around my area with miatas at some autox's, they rip! not to mention there is quite a following of em in japan. Ive got a option 2 mag where they did a article on a miata meet. but im bias to hondas, s2k rock.
I like miata's, but the s2k just has a more appealing look. If it's not an SUV it gets a
from me. Once the SUV fad is gone though I'll probably start hating more cars.

A few months ago I was at an autox over at Texas Motor Speedway, and this girl had a viper looking kit for her miata.. looked pretty good really.. have you ever seen one of those?
