Default Chasing the brake fade

So I just got back from the track and had a great time with my new setup on the HB. I did however have some pretty unerving brake fade issues. After about 5 laps my brakes start to fade pretty bad. I don't know if there is a way to dianose the weak link in the braking system by the "feel" in the pedal alone, but here goes.
So after turning a few laps @ Pacific Raceways, my pedal is almost to the floor to achieve enough braking force to slow enough for turn in. Would that be the brake fluid boiling?

My current setup on my 1990 HB is:

'95 Prelube VTEC front rotors
ITR calipers w/ the pads that came loaded when I purchased them @ Shucks
Integra rear disc swap
Stock 13/16th's master cyl.
Stock rubber brake lines

I will eventually replace the rubber lines with braided lines, use a larger master cyl, and upgrade the pads and fluid. I am just trying to figure out if my "diagnosis" is correct.

pedal to the floor is boiling. flush fluid and replace, either with fresh fluid of the same, or whatever better fluid you want. but it probably boiled because it was already soaked in some water.

if the brakes just started seeming useless but still fairly stiff, then its brake pads getting too hot. choose higher temp brakes or look into ducting.

replacing with braided lines would not really solve the problem.

It could also be "green pad syndrome". The first couple of times you get pads REALLY HOT, they will fade. All pads do this. After you drive a few sessions and let them cool in between, they should no longer do this.

Just like Tyson said about the fluid.

I also had long mushy brake pedal. I'd change fluid, adjust rear shoes/drums, but it ould come back. In mycase I had stretched out and expanded stock rubber brake lines. I changed, fluid, calipers and lines. I had no problems with long pedal after the changes.
