you installed it wrong the first time. the way it is now is the way its supposed to be.
oh and your link was busted, here: https://honda-tech.com/zerothread?id=540516

if you are refering to the pics, those are not my shocks, those were just to use as a visual, the pics are actually what it looked like before, just i'm using H&R race springs instead of the sleeves and ERS springs.

if you like driving around using your bumpstops for springs, then no, there is no problem. in fact, you could probably take the springs out. that is most likely why you have an even drop now as well. both ends of the car are on the bumpstops. the fact that the rear of the car is "stiffer" now backs up my assumption.
the 5th gen civics are incredibly suspension travel challenged. i am only guessing about how low your car is, but i would have to say it is too low for those spring rates and stock length shocks.
i also wouldn't assemble _any_ suspension in a manner which it was not intended. put the spring perch back the way it was (it's that way for a reason) and while you are at it, move the c-clip to the middle perch on the rear shocks and the top perch of the front shocks. that way you'll at least be within the design tolerances that h&r had in mind when they designed the spring.
driving on the street with koni yellows at the full stiff position is a) not necessary and b) a band-aid for a bigger problem. you also do not want the adjuster turned all the way against the stop. if the car is bouncy, get your ride height in the right range. on the street the koni's should never need to be turned up more then 1 turn. the track you can use more.
don't test suspension changes on public streets. safety is a big reason, but also there is no way in hell you'll know exactly what the car will do at the limit on the street. if you are pushing the car hard enough to find its limits on the street, i can assure you that you are well beyond the limits of your own driving capabilities.

edit: clarity?
