No it wont. 99-00 i believe is controlled by electronic. The 96-98 is controlled by cables. Its serious work and in my opinion not worth the money or time.

I mean if you have time and money then do it. I've seen it on 96-98 civics but it aint all that. I actually think the 96-98 look so much better.

to do it... here's a quick run down

-heater vents for the dash to route the air (99 vents are centered by the center conole while the 96 is off to the side)
-the climate control unit itself
-wiring harness from the controls to the heater box, a/c, and blower as well as a little harness from the controls to the main harness (im 99% sure on tha ltter part)
-heater core from a 99
-"heatermajig" thing that goes on the firewall in the engine bay that connects to the cable
-and a hell of alot of patience if u have never done something like this before

essentially u have to take out the whole dash, and switch all the vents, then take out the heater core (after draining that and the motor of coolant), then put it all back together and if u have never taken a dash apart its not fun trying to find all the bolts without a manual

iv done it on my car but my car has been stripped down to nothing numerous times... its gone from stock 97 dx wiring to 94 integra dash/motor wiring to 98 civic complete car wiring to now complete front to back 00 si wiring... if u have ever took out all the wiring or attempt to u'll realize once u try to take out all the wiring and putting it back in... the whole car actually comes apart

if u need any help with anything feel free to im me
