could someone clear this up...

if the apex n1 bolts up to my stock cat, can I still just bolt it on after i get jdm headers and a carsound cat.

Sure, why not. If your JDM header and cat is the same length as the original unit, why wouldn't you??

thats the part i dont get. the diameter of the pipe will be bigger on the apex b-pipe so how can it fit on both the stock cat and carsound cat. do they have the same size at the flange?

They should be the same size at the flange.

The flanges are the same size. the holes in them are not.
2" on the cat and 2.3" on the apex
