Default Breathers

I just made a custom intake, and I've opted to use a breather instead of a hose to the intake. I've heard breathers can be bad because our engines are running positive crackcase ventilcation. Is this true? What I want to do is put a breather on to the valve cover itself and vent the pcv lines into the atmosphere. BUt I'm not sure which lines are to be vented. Can I just leave the small pipe that is going into the valve cover in a stock setup out, leave it hanging or whatever?
