i saw keep it stock till your finished with all the parts your gonna stick in the motor..then you can try to do a piggy back by tuning it from there.. or just get a reprogramed one...might wanna stuff all the parts in it first

ok...need to check your spelling before you post something... should be "ECU" and instead of through, its "throw". Just my 2 cents!
as for running an ecu, what kind of mods do you have done to your ls? If you only got bolt ons, then i dont recommend changing or chipping the ecu. If you decide to do forced induction, then look into hondata, safc, etc.
