Default 91 LX Blinking sports light?

I have a 91 accord lx and just dropped a f22a6+tranny into it. It runs great, but if i drive it for more than 1/2 hr and shut it off, when i go to turn it on it doesnt start. It turns over and the sports light in the bottom right flashes green. Then i disconnect battery, wait 5 minutes, and its fine. Could it be my ECU? It did this before i did the swap, thought it was tranny related...

It sure sounds like it may be ecu related. Disconnecting the battery probably forces the ecu to dump some bad data. I would start checking throttle and fuel delivery related sensors/systems.

Sorry I can't be more specific. The Honda factory manual (Helms) has a good deal of detail on the fuel delivery sensors/system.

It would be cool if was the speed sensor. The sensor is telling the ecu its going 70 mph when its standing still? That could affect fuel delivery.

Default 91 LX Blinking sports light?

The odd thing is the speedometer works, it is about 3% over according to those radar boxes the police use...

I am still using the original motor harness for it, the one that came with the A6 had a different connector leading to the fuse box (a grey 5 pin instead of A1's red 6 pin). It is possible the harness is at fault, but all of the sensors on the motor I didn't touch. No one else has heard of this? Also, I added about a squirt of ATF to every cylinder to free it up, when this burnt off could it damage the sensor in the exhaust manifold? It smoked for about 2-3 minutes...

What code does it store? Knowing that may help narrow down the problem. The AT control unit is to the right of the ECU.
