Very loud knocking (Axles? Tranny?)

There is a very loud knocking when driving. The speed of the knocking varies proportionally to the speed the wheels are turning. This leads me to believe that it is either the axles or the tranny.
I have an ITR LSD fitted into my LS tranny with stock axles. When I put load on the car, the knocking is louder. When I put hard load on the car, it will grind. What can it be?
Over the past year or so, the knocking was always there (I figured it was the axles), and it has now gotten very loud and started to grind.
I have the suspension out now and saw that the boot is ripped. Could that cause the problem? There doesn't seem to be any visible damage.
Could my differential be shot?

That axle has been like that for a very long time. Could that cause the knocking that I'm hearing?
