Truthfully, if you don't know what plastigage is, then you probably don't have teh proper amount of knowledge necessary to drop the drivetrain, remove the tranny, properly disassemble the engine, and properly spec it out to rebuild it.
I'm not implying that you can't learn everything you need to know to complete the project. Just don't expect to complete the in just a couple of weeks.
And, yes. You absolutely need the information in the shop manual to make sense properly disassemble and reassemble the engine. Or, if you know what to ask for, then I'll give it to you.
To properly determine the size of the bearing to use, you need to plastigage the current bearings to see if they're still in spec. Even if they were, I still wouldn't reuse them.
[Edit: I said "plastigage - green" b/c that's the color of the plastigage you need to buy from Autozone or Pepboys to measure the range of clearances you need to measure. I wasn't referring to the color of the bearing.]
If not, then you need to buy a new set of bearings in the same colors that came with the engine and plastigage those. You can get the bearing color by reading the numbers and letters etched/stamped on the block, rods, and crank.
Numbers on the rods match with teh letters on teh crank to determine rod bearing sizes.
Numbers on teh crankshaft match with the letters on the block to determine main bearing sizes.
You can also try looking at the color marked on the bearing...providing you remember where each one came from.
Since I'm going to recommend that you replace all the bearings anyways(along with the piston rings, headgasket, head bolts, and other wear items), you should talk to either 2K_TEG or earl about buying a set of ACL bearings [std size] (includes all the bearings).
The ACL's are standardized to correspond to match Honda's green/yellow bearing colors, which are dead in the middle of the range in bearing sizes.
Plastigage those, and if those don't plastigage within spec, then mix some OEM Honda bearings in, or sell the ACL's (people will buy them) and use all OEM Honda bearings.

Look at the article on measuring rod bearing clearances. I used ACL Duraglide bearings.
