Transmission?
Any 90-91 civic or CRX tranny will bolt right up, 88 trannies have a 21 spline input shaft, and need the 88 clutch, flywheel, and pressure plate to work in your car. 89 is a transition year, some are 21 spline, some are 20 (90-91 style)
I'm assuming you have the 91 Civic STD like mine, which means you have the 4-speed now. All of the other civic models have 5 speeds (unless of coarse it's an automatic) The Si is is the lowest geared trans and is best for racing. the DX has the same 1-5 gears, but a higher final drive for more highway cruzing. the HF tranns is really high geared and I wouldn't recomend it with your engine.
Post a wtb add in the clasifieds or start scouting the local junkyards, I wouldn't recomend paying more than $100-150 for a used tranny though. You can get a fully rebuilt Si trans with new syncros, seals, and bearings for $350.
As far as your ZC question, that's a pretty vauge question, and it's been talked to death (do a search) how will you be using this car? what kind of budget do you have? If you're just looking for a little kick, do an MPFI swap. It's something that's going to have to be done to put any swap in anyway. Again, a search should give you a lot of info about this. (hint: when you search, search through the "Archived Topics" you'll get more results)

Well, I guess i should re-phrase that: <U>I</U> can get a rebuilt for 350. I have freinds that own a tranny shop, and that was their cost. I accually ended up getting a used Si tranny with a bad input shaft bearing for free and rebuilding it myself for $160 (plus $15.00 to hot-tank the case and make it all purty) that was all new bearings, seals and syncros.
So, just start building friendships with some local tranny shop owners.
I do have an extra 88 DX tranny down here in Oregon if you want to drive down and get it, it's yours. But then you'll need to run an 88 clutch, and I tore down this trans, and haven't fully re-assembled it yet. I would recomend since i have it torn down anyway, getting a rebuild kit for it. (I don't know if I can get another kit for cost, but It shouldn't be for much more) I would even do the rebuild for you for a price.
