I bought someone else's project. An 89 civic ef with a fresh b18b1 swap, however they could not figure out the electrical so they sold it. I am trying to set up the tubing now and I am very confused with the diagrams. They show an extra nipple on the thermostat and on the intake manifold at the head. The ones I have look like they were cast over in production though.

You have a '96+ Integra LS intake manifold in your photo above. Don't let the coolant hose pathway confuse you... it is really simple. You will make a "U" shape path starting at a fitting somewhere between the back of the water pump and the thermostat housing (along the water pipe under the intake manifold OR at the thermostat housing where you have noted that no fitting exists), this hose goes to one of the two fittings on the bottom of the IACV. From the second fitting on the IACV, connect a hose to one of the two fittings on the throttle body. Finally, connect the other fitting on the throttle body to the cylinder head (which would be either a fitting on the intake manifold going into the back of the cylinder head - which you have also indicated above is missing - OR a fitting on the upper radiator hose inlet on the front passenger corner of the cylinder head).
